Yes, this feature could be added to the next version. The way I see it is that hiding will only work until the next re-compare, when all hidden items will be reset back to being visible.

No, there's no other mechanisms to remove a file from comparison. As far as having to re-compare every time you add to the exclude filter, you have control over this. You are asked whether your want to re-compare after adding a new filter, and you can answer No and mark the "Do not ask again ...
