OK, I see now what you mean. You are correct, when a file is uploaded (added or checked in), there's no way to set remote file time to match the time of the local file (not via FTP protocol that is). The problem is that one of your files does not have linebreak at the end of file. The fix is in the latest build of 3.2c at http://www.prestosoft.com/ps.asp?page=edp_examdiffpro.

No, unfortunately, while ExamDiff is and will remain free, its source code is closed. You may want to try some other (open-source) diff tools, such as GNU diff.
