Is there a way to look at file names only & not extensions when compare directories ? So that (for example) CITZ0125.L27 and CITZ0125.L29 would be considered identical. Looking through the available options I didn't find anything like that.

No, there's no such option. File names and extensions have to be the same on both sides to be matched.
